I've noticed the same phenomenon with my Mojo.  I've queried Crumar about it, and posted a similar question in this forum, and have received answers that are less then fully satisfactory. 
I was told by the folks at Crumar that I should use the editor to dial down the settings for "crosstalk" and "crosstalk brilliance."  I've dialed both down to "0," and, while that reduces somewhat the intensity of that low harmonic, it hardly eliminates it. The only way I've found to eliminate more of that harmonic is by dialing the EQ setting for bass way down, but that results in completely, and unacceptably, changing the timbre of the entire instrument.  Really not good. Maybe there are other parameters that can be tweaked to eliminate the harmonic:  I just don't know.
That low harmonic is so intense that I find playing the instrument with headphones to be really unpleasant (which is sad because I do a fair amount of my practicing after my family has gone to bed, and depend on being able to practice silently.)  But it's also disturbingly audible when the instrument is amplified externally.
I'm increasing bummed about this, and by my inability to get any good advice about making that sound go away.  I hope you have better luck solving the problem.  Please let me/us know if you do.
