You can't split the output to have organ on one 1/4" output and an EV on the other. Using the 8 pin Leslie output the sound is split so that organ is on the rotary channel and the EV's are on the stationary channels which the 2101 can then keep separate. The EVs are also available at the SK's 1/4" outputs (but not the organ). An adapter can be made for the 8 pin output that will fool the SK into thinking it is connected to a Leslie so the organ will be available at a 1/4" plug on the adapter. There are a couple of online sources for custom made adapters.
I think a few of the EVs may have a different sound from each channel when in stereo mode. Check the Stereo/Mono setting on the System menu page as well. Effects may be where stereo would be the most obvious.
The Pipe Organ has a variety of panning options available to take advantage of speaker placement and spread out the locations and shapes of the various pipe arrangements.
