I don't have a VR 09, but I do have its bigger sound brother the Integra-7, and I'd say that I'll always record sounds from keyboards or modules over softsynths anyday, unless there is a specific sound that comes on a softsynth that I can't get on hardware. I've got several thousand softsynth instruments (mainly those included with DAWs) and I haven't found one that I'd rather use than the sounds I have on my Integra-7, Motif MOXF or XK3C. The only softsyth I'd seriously consider using is VB3, because it really totally nails the B3 sound even better than the Hammond.
I also find using softsynths to be very problemmatic. With my DAW (Cakewalk) setting up tracks to record MIDI and audio through softsynths is totally non-intuitive, and even though my system is perfectly built and tweaked for music production I always have noticeable lag in the response of softsynths to keyboards.
I realize that I am in many ways a dinosaur in this aspect, and that the world is moving away from hardware to software based sounds.
