I've never heard anyone ever complain that the ventilator sounded brittle..?  It's either a defective Ventilator (did you buy it new or used?), or it's not set up correctly (Bruce W posted set up procedures here a while back you should check that out).  Otherwise it's something in the SK2 settings.. and the first thing that jumps out at me is along the same lines as what jjmcs49 is suggesting.. although I would start by making sure that all internal leslie and amp sims are turned off on the SK2 first to see if that's the problem. If you have two amp sims (one in the SK and one in the ventilator) acting on each other it tends to do one of two things, either makes it really muddy or it makes it rather piercing... (which you might perceive as thin and brittle).  I have done that myself by putting my Kronos CX3 engine into the ventilator, and mistakenly leaving the amp or speaker sim active in the CX3 engine.
 
When I used my Ventilator regularly with my Kronos, or in the past with my C2, I generally ONLY used my ventilator overdrive unless I wanted to dive into Jon Lord/Deep Purple territory, or maybe get some really crunchy Rare Earth sounds.. then I would add the internal overdrive. 
 
Check out Bruce W's setup instructions, then make sure that the SK2 amp sim is off in the SK2, see if that helps. Then try the EPAmp overdrive as jjmcs49 has suggested.. it may be smoother and interact better with the Ventilator overdrive. If that doesn't work, perhaps your ventilator is defective..

You might try the EPAmp overdrive for the organ. It isn't quite so harsh and gritty. It has more of a growl.
