I'm not certain from your post, but it seems to me as if you're using your Mojo, since you mentioned the CE2 version. If this is the case, I have two suggestions for you to try that may help your bass sound.

1) Try using the pedal bass sustain function, if you haven't already. This will allow you to imply an acoustic bass sound.

2) Try using the synth bass from the extra sounds. This will probably not be suitable in the configuration in which it loads, but quickly editable (using the bass pedal 16' and 8' drawbars) into an electric bass sound that I find works quite well. The drawbars allow you to adjust the decay and sustain of the sound such that you can imply a convincing electric bass sound.

Otherwise, you could always use the synth bass as-is to get a sort of a techno sound, but this probably isn't what you're looking for given the "rockabilly" nature of your project.

Using the Mode 3 VS (Vertically Split) output probably will not be overly helpful and, until Guido releases a CE version that allows lower-rotor defeat on the sim, pedal bass will always be affected, making for a "bubbly" bass sound that I, personally, have never found appealing ... myself and most of my Hammond-pickin', pedal-kickin' buddys typically unplug our lower rotor motors. The sim, however, does not affect the extra sounds, so should you use suggestion 2 above, you ought to be okay.

I suggest using a full-range stereo amplification solution (such as a Motion Sound KBR-3D or 500, or any pair of good powered speakers in conjunction with a stereo mixer ... Motion Sound however, as has been discussed here, went out of business earlier this year) with a separate subwoofer, for any application in which you are responsible for carrying the bass as well keyboard parts. In fact, if you are not comfortable balancing your bass/organ output ratios by altering your presets and manual drawbar settings in relation to pedal drawbars on the Mojo, I would highly recommend sourcing your bass sound from a separate synth with a separate volume pedal ... perhaps run into a separate bass amp.
