I always do this using garageband.

It has a few limitation but so far it has been the best solution I've found: easy to use but still very flexible.

The limitation I'd like to overcome…
1) Can't change tempo or tempo signature, so you can't accelerate or switch between 4/4 and 3/4 and so on. Not easily and maintaining the bar subdivisions, anyway.
2) Can't record the lower manual (or the pedals) via midi (even if it passes the correct midi channel to VB3 without a problem when you're playing live). I'm using Soundflower to record the system audio (my last few videos, the where i'm on the Mojo, are done precisely this way) but this means that i can't change what i played (not really a problem, since I record myself to see if a particular backing/solo works well or to do those videos, where i would play live anyway) or (and this can be a problem) remix the track to add/remove instruments or change their volume.
3) it can't export to midi.
4) While it can export to PDF it does so in a very rudimentary way, you can't even add chords on bars.

Can't think of anything else right now…I'm still very satisfied with it, especially when considering the cost (free with any Mac…).
