VB3 is designed to ONLY work inside a VST Host software. Mainstage is a VST host - it also comes with its own VST instruments and effects but can run any VST configured and installed as an AU (Audio Unit) on Apple hardware.  I am not an Apple user but in the PC world the majority of virtual instruments DO NOT run as standalones, they are designed to be installed in a VST Host such as Cantabile.  VST's that can be installed as standalone software or run inside a VST Host give you the option at time of install to select either Stand Alone or VST and then in some cases further options,  RTAS etc.

VB3 is one of the best written and bulletproof VST's I have tried. You should check that all other effects in Mainstage are OFF to ensure that none are active and processing the output from VB3.  If this is the case and you do not like the VB3 C/V or Leslie so be it but otherwise I would suggest you uninstall and reinstall VB3. If you are having issues getting Mainstage to operate correctly then maybe there are some Mac users here who can help.  The attraction of Mainstage for live performance has got me thinking about building a hackintosh but until then I cannot help further.
