Are you using stereo TRS cables to connect the sustain and expression pedal to the Axiom? For sustain the Axiom should auto sense the pedal's polarity on start up. The Axiom is agnostic as far as whether the pedal is tip or ring positive, it is only passing through the midi values it receives from the pedal.

In VB3 you can reverse the polarity of the expression pedal in any PC host, in Mainstage you can do this when setting up your controller in the Screen Control Inspector for individual patches
