Tuning on a real Hammond is goofy. It's not tuned like any other instrument. If every harmonic of every key had its own tonewheel, there'd be hundreds of them. Practical considerations forced Hammond to "cheat" and reuse tone wheels multiple times. And in order to do that they fudged the tuning of all the tonewheels to get the tonewheel count down to 91. All the harmonics are in the "wrong" place and it's a huge part of what gives the Hammond its distinctive sound.
I have not noticed differences in "flavor" by playing the same song in different keys. I should try that sometime.
