The way to think of it is to use a diagram like this:
[Organ] -> [Ventilator ( = overdrive/preamp -> amp/speaker simulator -> rotation simulator -> mic simulator)] -> [amp and speakers]
If you want to modify the sound of the ORGAN, you put the EQ before the Ventilator:
[Organ] -> [EQ] -> [Ventilator] -> [amp and speakers]
If you want to modify the sound of the LESLIE (perhaps to give the effect of a vintage recording) you put the EQ after the Ventilator, which will be like putting a microphone through an EQ:
[Organ] -> [Ventilator] -> [EQ] -> [amp and speakers]
Maybe I should put together a book based on these diagrams. Or a website...

Is it better to put an EQ before or after the Ventilator?
