No, the V3 can accept program changes for the lower manual. It's been a
long time since I owned a V3, but I remember the change being accepted
on the same channel as the notes. In fact, I had 8 or 16 patches
programmed in my V3 that were just for the lower manual, comping
voicings and such.

The difference on the V3 is that program changes for upper, lower, and
pedal aren't a 'set' -- i.e., if you change the upper program, the lower
manual and pedals don't change with it; it's like pressing one of the
black preset keys for the upper manual on a B-3, which changes the upper
manual and nothing else. To change the V3, you will need to send a
program change on the upper MIDI channel, then another one for the lower
manual on its MIDI channel, etc. Also, remember that if you select an
upper patch for the lower manual, percussion cannot be supported, and
things like vibrato and key click will not be affected.
