It is pretty tricky. I do most of my comping on the lower manual as well with the setting that you mentioned. I almost never use percussion on the top manual when comping behind someone's solo, also backing off on the top drawbars can help sometimes (66600000 instead of 88800000 etc.) can help.
Another thing that a number of people used to do years ago was to use a string bass add-on on our B3s and run that through a separate amp. That way you would have a constant bass sound and volume (more like a bass player) mixed in with the left hand bass of the organ. You could easily do the same thing with your rig with an inexpensive module.
Keep experimenting, I'm sure you'll find a way to make it work.
