You might try this.
Try a reset: Hold the Record/Jump button and power on. See if that
clears it up.

If not, then try: Set MIDI In to Input1/Input 2, attach the cable
from the lower manual to Input one and have it send on channel 2.
That should still work as the lower manual. See if the problem still
occurs.
