it's using the lower manual drawbars. This is an intermittent problem
and doesnt seem to be related to pressing the same notes on the lower
and upper simultaneously. I can play a G1 on the lower and G4 on the
upper and the G4 wont sound, try it again and it does sound. It
happens on average maybe twice in a song?

I don't know if this could be related but I have a Promega 3 midied to an A70 controller where I often play the Pm3 piano from and I have noticed that if I play a note on either keyboard and hold it and try playing the same note on the other it is not possible without releasing the first key pressed. I assume it is because the "circuit" is already in use.
Of course that may or may not be the case in your instance. I would presume having the manuals on different channels might "cure" the "problem". Who Knows!
A lot of things possible with midi and some foolers and "wish it were different" deals too.
