Thanks to everyone that's replied on this. I'll try again tonight
using Upper/Lower etc.

The lower manual is working as the lower manual, no problems, and
it's using the lower manual drawbars. This is an intermittent problem
and doesnt seem to be related to pressing the same notes on the lower
and upper simultaneously. I can play a G1 on the lower and G4 on the
upper and the G4 wont sound, try it again and it does sound. It
happens on average maybe twice in a song?

Anyway, i'll spend more time playing with it and try some of the
suggestions i've received and let you all know
