I used to use a Roland 13note midi pedalboard connected to a clone.

If you have the BX3 manual, you need to see how to set up the midi
channel for receiving the midi signal from the pedalboard.
I'm not familiar with the double manual Korg but I presume that it
does cater for a third ( pedalboard ) manual? If so, it probably
receives messages on channel 3 for its bass pedal manual.
All you should then need to do is makes sure that the pedals are
transmitting on channel 3. ( You may have to refer to the pedalboard
user manual to set this up )
Midi is a little like a radio in that the receiver can be set to
receive ( programmes on different midi channels ) and the transmitter
can be set to send its programmes on different channels, sometimes,
as you require, on just one channel, and sometimes on several
channels at once.
The audio out from the organ with bass pedal playing will need a
decent amp/speaker to handle the lower frequencies.

To control volume I used a Morley in-line stereo volume pedal which
though not as ideal as an expression pedal, works pretty well as it
uses a light emitting diode and a variable shutter to control the
signal's volume and so doesn't create a scratching noise of the type
that tends to plague variable resistor pedals when they have been in
use for a while.

If the Korg doesn't have a bass pedal channel, like the CX3 I
believe, then you can use a separate sound module that does have
organ bass funtion, like the OB3^2, Voce V3/V5 or some other synth
and link the audio outputs from the Korg and Bass sound generator
together through a mixer and then through the in-line volume pedal to
the amp.
If you do use a separate Bass generator though, it doesn't
necessarily need to be controlled by a Volume pedal as, for example
the Roland pedalboards, are touch sensitive and if you were an
electric guitar bass, or double bass player you wouldn't run the
guitar/bass's output through a volume control so you really don't
need to run an organ bass through a volume control either.
