You might want to hold off on doing the upgrade until the issues are worked out.
I don't think Emili's suggestions of completely restarting the programming sequence will work, because the program actually requires a power-down sequence to pass some of the tests. You probably can't get there from here, so to speak. If you get in a timeout loop, you are likely in a no-win situation.
Emili, I'm sorry to hear that the upgrade didn't go well for you. :^(
