There are a number of changes, including:

- better balance to the drawbars (less shrill in the upper octaves)
- way to disable the "hot" keyboard action
- choice of momentary or push-on/push-off action for foot switches

There are a lot of other changes, too. The best thing to do is to go to the Korg website and download the BX-3 manual, then compare it to the CX-3. Unless the function requires specific features of the dual-manual organ, it's probably going to be in the CX-3 update.
