Something else is happening, and it's not even that subtle. An "expression" pedal, as found in most organs, boosts/cuts different frequencies by differing amounts, in order to try to follow the equal-loudness curves of the human ear. What this means in practical terms is that the ear tends to hear midrange better at low volumes, so the expression pedal cuts more midrange than bass and treble when soft, but restores a flat response when the volume is up.
